I have all my FLACs across three hard drives, and all my MP3s in the default iTunes directory under My Documents. I have not pointed Slimserver to my iTunes directory, but it won't stop pulling MP3s. The result is I'll be listening to an album, and there are duplicates of every track: first the FLAC, then the MP3. This is annoying. How can I get my Squeezebox to stop pulling from my MP3 directory?

I think it goes to itunes by default when it detects a library...you need to go into the slimserver software and point it towards your FLAC collections, like tkam said. Make sure you have the latest version of squeezecenter as well.

You need to really double check your settings on slimserver and make sure your iTunes directory isn't in your music folder list.

ok, will do, but its weird because I can only point it to one directory. I had to manually create shortcuts to my other two music directories.

Now when I hover over the Music Folder "I" key under basic options, it says:

"You can specify a folder containing music files that SqueezeCenter will scan and add to your music library. Enter the path to the folder below. You can leave this field blank if you are importing your music library information from iTunes or MusicIP." (emphasis mine)

So where else can I look?

So don't leave it blank.

its not blank, its got my flac music folder in it.

i had my playlist folder pointed to somewhere in the general vicinity of my iTunes directory for some reason. I've changed it to music and am doing a full rescan, will see if that solves the problem.
